I've had the same problem, I have overwhelmingly too many ideas and sometimes it can become paralyzing. I tried lots of tools for organizing and keeping my ideas and most of them weren't just 'good enough'. The best tool (method) that I found was what @Lynn Beighley mentioned (mind mapping). Mind mapping is great and there are lots of applications available (I personally use freemind, it is free and easy to use. I've also used the official mind mapping software, iMindMap and it's cool). I use mind mapping quite a lot and I just love it.
But there's a problem, whether you are mind mapping on a paper or an app, the canvas size that is available for you to work on (practically) is very limited. This is not a problem if you are trying to explore a single idea. But, when you are overwhelmed with ideas, and you just want to save them all (for dealing with them later, or whatever), pure mind mapping is just not enough (this is because, mind mapping is a visual thinking tool and it is effective when used with sketches, colors and other visual aids, and doing this can take some time).
My solution:
Recently, for exactly the same reason, I created a web app called inklin, which lets you save your ideas the moment you have them and extend, modify and improve them very easily. This way, when your idea evolves, the notes you take can evolve with it. It is based on the idea of mind mapping, but the design makes it easier to go as deep as you like and explore every possible path that idea can take. It is optimised for quickly throwing your ideas and improving them (now or later). It is a simple app and is very easy to understand and use.
